Hanso + Dharma = Sabotage
Okay, here's an idea that popped into my head today.
The Dharma Initiative seems like it is trying to better the world through science - they are utopians looking to solve the worlds ills - 60's hippie idealists with a stack of PhDs. Their main benefactor is Alvar Hanso, a mysterious former weapons dealer. Now, I know the story is that Hanso decided to hand out grants to make the world all sunshine and rainbows but what if that's a crock? What if he's still a nation-level arms dealer, duping idealist scientists into creating technology that he can pervert for military purposes?
If that was the case with Dharma, and the DeGroots eventually caught on - could it be possible that the "Incident" was in fact an act of sabotage on the part of the DeGroots to stop their creation from being used for ill? With the experiment no longer under their control and presumably very dangerous, the Hanso-controlled faction of the Dharma Initiative set up the numbers protocol to keep things at a stalemate with the DeGroots, with neither side being able to gain the upper hand. The DeGroots and their followers then became the Others - dedicating their lives to either stopping the experiment once and for all or maybe simply keeping everyone away so that it never sees the light of day again.
People are kidnapped to shore up their numbers and ensure that whatever their mission is continues (maybe a little brainwashing goes on to make this happen... WALT - YOU ARE GETTING SLEEPY... SLEEEEEPPPYYYYY!). Also, if the island really is home to an infectious "sickness", maybe they want to ensure that no one is ever rescued as it would then spread around the world. They're like a big leper colony basically.
The Monster patrols the island to either protect Dharma/Hanso's assets from the Others or possibly is used BY the Others to keep people away.
The big hole in this theory of course is that after 25 years on the island, why have the Others not taken control of the Swan Station? I mean, the hatch was buried so they might have missed that, but the front door is a big hunk of metal with a few palm leaves in front of it. If they didn't spot that after 25 years, then they aren't as impressive as we assumed.
